This Master thesis aims to apply deep learning, specifically the Striped Hyena architecture, to the problem of codon optimisation in order to efficiently synthesise heterologous (i.e. not native to the producing organism) proteins. StripedHyena is a deep signal processing, hybrid architecture composed of rotary (grouped) atten- tion and gated convolutions arranged in Hyena blocks, with improved scaling over decoder-only Transformers. StripedHyena is designed to leverage the specialization of each of its layer classes, with Hyena layers implementing the bulk of the computation required for sequence processing and attention layers supplementing the ability to perform targeted pattern recall. Codon optimisation is the process of adapting the nucleotide sequence of the protein to the codon usage bias, which codon the organism uses more often to encode an amino acid, of the host organism. In codon optimization, Striped Hyena can be used to select synonymous codons that enhance protein expression in target organisms. Its adaptability and balance of search strategies make it well-suited for optimizing factors like codon usage bias, GC content, and mRNA structure, offering a robust method for tackling the combinatorial nature of this problem.
